On the question of which DTD, follow the example of the DITA TC's materials. The sample specializations in the DITA OT are not deemed exemplary, so using the stock concept, task, and reference types is actually best practice in the lack of a better, formally accepted specialization. A future "DITA for Standards" subcommittee might help achieve that goal. I'll defer to Robert Anderson to suggest how he perfers to manage the files for his build architecture. It appears you can share storage between SCs and the parent TC.
