Hi,You have to set the same value that you want for the output folder also in the parameters of the DocBook WebHelp transformation called base.dir and output.dir. Just switch to the Parameters tab in the dialog box where you set the output folder and set the same value in these two parameters.
I am sorry about this inconvenient repetition of the output folder value. We know about it and we plan to improve the integration of the DocBook XSL stylesheets by implementing a unification of the DocBook XSL parameters like base.dir with the other options available for a DocBook transformation in the Oxygen GUI like the output folder setting.
